In a coup d'etat, a general deposes the king and it's up to a young hero, Alm, to join up with a rebel army and fight against this unjust rule.

Game takes place on battle maps in which the player moves all characters in his turn (or lets them assault/group via menu). If the characters enter close combat the display changes to a side view and the characters attacks the enemy once or multiple times (usually provoking a counter attack) for which the character receive experience points.

Fire Emblem: Genealogy Of The Holy War, like all Fire Emblem games, is a turn-based tactical role-playing game. The player controls a small army of units (characters) as they travel across the land, fighting enemies and liberating castles. There is no limit on how many player units can be deployed; this is balanced by the player receiving fewer controllable units than in other games in the series.

Hundreds of years prior to the game's present, the Gran Kingdom was founded, and decades later, it became Gran Republic. The Dark Lord Loputosu conquered the continent. Hundreds of thousands were massacred and sacrificed to the Dark God. However, the gods descended and blessed the Twelve Crusaders, who defeated the Lopt Empire. The Twelve Crusaders subsequently established seven dukedoms in Grandbell and five regional kingdoms.

At the beginning of the game, the Grandbell Empire is at war with the kingdom of Isaac in response to Rivough barbarians besieging Darna Castle. When bandits from the country of Verdane attack the relatively defenseless Empire, Sigurd of Chalphy arms himself to battle them while rescuing Aideen. In the course of fighting, he gathers many allies, several of whom are descendants of the Twelve Crusaders. While invading Verdane and after running into Isaacians Ayra and Shanan, he meets a mysterious girl named Diadora. She is revealed to be of Narga blood, a long-lost member of the Grandbellian royal family and the descendant of the Crusader with the power to defeat Loputosu. Sigurd and Diadora fall in love and marry, and Celice is born in Agustria. However, scheming Grandbellian dukes, in a bid for the throne, murder the Grandbellian king and prince and frame Sigurd for their deaths. The Archbishop Manfloy of the Loput Sect, conspiring with Duke Alvis, also kidnaps Diadora and erases her memories in order to revive the dark dragon lord Loputousu. Sigurd, forced to flee into exile to Silesia, returns to Grandbell some time later and defeats the treasonous dukes; however, he is betrayed by Alvis, who has married Diadora and is now the Emperor of Grandbell. After Trabant ambushes Cuan and Ethlin, Alvis lures Sigurd's army into a trap and decimates them.

The second half of the game resumes seventeen years later in Isaac, where Sigurd and Diadora's son Celice has formed a liberation army against the harsh rule of the Grandbellian Empire. Celice joins up with surviving family user of Sigurd's allies and travels around the continent, freeing countries from Grandbellian rule. His final destination is Grandbell, where he must confront the forces of Emperor Alvis, his son Julius, the twelve Dark Warlords, and the Loput Sect.

The game takes place in the fictional continent of Archanea, which originally appeared in the first game of the series, Fire Emblem: Ankoku Ryū to Hikari no Ken. The countries include Archanea, Dolhr, Macedon, Grust, and Khadein.

Fire Emblem Mystery Of The Emblem drops many of the gameplay elements introduced in Fire Emblem Gaiden, such as explorable towns and a navigable world map. However, it does carry over certain features; such as a battery RAM save feature and the use of icons for weapons along with their names. The game's most prominent new feature is the dismount command, which allows cavalier units to get off their horses and fight on foot. The limitation to this factor is that cavaliers can only wield lances when on horseback and swords while on foot. Furthermore, cavalier and airborne units are forced to dismount in chapters that take place in interior locations.

Fire Emblem: Thracia 776 takes place in the Republic of Manster and the Kingdom of Thracia in the continent of Jugdral during the latter half of the previous game, Fire Emblem: Genealogy of Holy-War and and slightly before the year Gran 776.
Leaf, the son of the fallen Prince Cuan of Lenster (taken by surprise by the Dragon Riders of the Kingdom of Thracia under the command of King Trabant), is seeking to restore the Kingdom of Lenster as the story begins.

Fire Emblem: Thracia 776 uses the same skill system as Fire Emblem: Genealogy of Holy-War. It also introduced "fog of war" combat, also known as night combat. "Fog of war" requires the use of torches or torch wands. The game also features "Capture" command, by which playable characters can capture an enemy and seize their equipment. Like Fire Emblem: Mystery of the Emblem, Fire Emblem: Thracia 776 has the Dismount feature, including its similar characteristics, such as that Lance Knights and Axe Knights are forced to use swords when on foot and that cavalry and airborne units are forced to dismount in interior missions. This is also the only game in the series with a fatigue system. When a character participates in a battle, they fill their fatigue meter a bit. When it is full, they cannot participate in the next chapter. This encourages the player to use units sparingly and use more characters. Fire Emblem: Thracia 776 also introduced the Rescue command, allowing one character to pick up and carry another (provided they are light enough). Once Rescued, a character is safe unless the carrier is killed. This mechanic allows players to save an important character they had unwittingly put in danger.
