Reasons of GI's list is bogus:
NOTE: These are my opinions on why I think Game Informer's list is not as good as it looks like.

1. Since GI decided to list the games in places than just plain listing them, it is known that gamers and fans have been debating since they first saw eyes on it. I mean, why couldn't they do that like they did with GI's Top 50 Games of 2009 (Feb. 2010 issue)?

2. Some of these games are listed way lower/higher on the list, compared to their prequels and sequels.
EXAMPLES:
I. Super Mario Bros. (2nd) - Super Mario Bros. 3 (9th)

II. Street Fighter II (25th)
Mortal Kombat II (72nd) - Marvel vs Capcom 2 (194th)

III. Legend of Zelda (1st) - Legend of Zelda: ALTTP (12th)
Legend of Zelda: Ocarina (20th)
Legend of Zelda: Majora (63rd)
Legend of Zelda: Twilight (90th)

IV. Metroid (7th) - Super Metroid (21st)
Metroid Prime (85th)

V. Sonic the Hedgehog (34th) - Sonic the Hedgehog 2 (97th)

VI. Ms. Pac-Man (10th) - Pac-Man (52nd)
and so on...

REVIEW:
Selection of Games: B-
Most of the games shown above are what I would put but, they put some games that are too over-rated, and games that are not that good to be that high (shown in Reason #2). Also, they're some games that are not on the list that should've been in.
Overall, mostly my choice of games but, it has some problems.

Idea: D+
I don't know what are they trying to based the Top 200 off, at first it seems like it's based off how the game revolutionized the genre, but by the time it reaches 11th place, it gets gradually confusing what they are trying to based it off, as they just flat out, just put whatever they want on the list, up and down. Overall, it's plain confusing and I felt confused when, I first got the December 2009 issue of GI.

Design: C-
Well, for the first Top 100 games, they talk about the games in detail, but when once after that, they rarely talk about the games after that, which is disappointing for people who want to know about all the games. They are some exceptions in the lower 100, like Super Mario RPG (148th) had some text, but not in detail, which is disappointing.

Overall: C-
For a list of the best video game of all time, it's really disappointing compared to others like Nintendo Power's and EGM's. The idea of the Top 200 just doesn't make any sense at all, and just the idea of putting all 200 games in places, had created a lot of controversy because of that. It's okay, but it's very debatable.
