I love both versions, played them as a lad like yourself. It's been a while but I think I remember the Snes version was harder and looked better but the Genesis version was more faithful to the source material. The Genesis version also has a whole part the snes one doesn't, a lawnmower man type virtual battle when you hack into computers. It's worth playing just to check that out.

Good job mastering Shadowrun for Snes, that's not easy. You going for the Genesis version soon?
