I think Battletoads would win for a few reasons:
1) Fighting Skills/Weaponary:
The Toads can transform their limbs and bodies into weapons of mass destruction while the Turtles have to stick with standard weapons. The Toads also are experts at lazer guns. TMNT use Shuriken. TMNT are awesome fighters, but the Toads out gun them with their genetic manipulation abilities.
2) Opponents:
TMNT fight mutant animals and their toughest foe is Shredder who also does not (generally) possess super powers, but is a highly skilled ninja only.
The Toads archenemy is the Dark Queen, and although she herself is not the toughest boss ever, she is surrounded my monsters of mythic proportions who can dole out death on a massive scale.
3) Game Challenge:
The Toads star in arguably the most overall challenging action franchise of all time. The Battletoads series is merciless, and doesn't care if the player ever finishes the game at all. The series is more than happy to send players home crying while it laughs at their failed efforts in Hang On, Karnath's Lair, and The Turbo Tunnel.
TMNT has starred in a host of games, but most of them are in the midrange level of difficulty.
Also, the TMNT games are notorious for putting in many codes to help insulate the player and hold his/her hand in the event that things, "get too tough" (TMNT game: There there player, have an extra 20 lives. It's okay.) The only code that ever exited in a Battletoads game was in the first one, and gave the player 5 lives total. It was only there because most players would never even see the second stage otherwise.
4) TMNT can fight, but they can also surf and skate board. That's pretty cool.
The Toads are apparently trained in every single type of vehicle ever created: They can pilot jets, space ships, and gliders. They can board on the water and in the air (via hover board). They can ride bikes, unicycle/paintrollers, giant snakes, and repel down caverns on ropes.
5) Eating Contest:
TMNT eats awesome pizza while the Toads eat flies. TMNT wins this category.
Overall Winner: Battletoads!!!
